OF THE DEPARTMENT During the year of 2014, many new activities were introduced. At the university level, it was initiated the fusion of Tampere University, Tampere University of Technology, and Tampere University of Applied Sciences (T3 process) and the organization was reformed once again. . At the Department level, one tenure Track application round was completed, and all the ordinary tasks were performed. The administrative organization changed. All our administrative crew, namely, the Development Manager, Laboratory Manager, and Office Secretaries were allocated under the Support Services, although their offices remained the same. Our Office Secretary Susanna Anttila moved to another position. I thank her for the fine service she offered us. I also welcome the new Office Assistant, Mari Mutila. She is partly working with us and partly working with the Department of Electronics and Communications Engineering . During the spring of 2014, Tampere University, Tampere University of Technology, and Tampere University of Applied Sciences, invited experienced industry executive Stig Gustavsson to identify how these organisations could collaborate more closely. Gustavsson presented his report to the boards of these organisations in the beginning of autumn. In October, all three organisations published a bulletin reporting the desire to investigate whether it is possible to create a new, single university in Tampere by merging the three existing ones. In the end of October, the presidents of these organisations nominated one vice president from each organisation to lead the process. In the end of November, the working group formed by the vice presidents nominated three working groups to prepare collaboration proposals in their fields, as a part of the global collaborative process. These working groups will report on how to continue the process to the presidents of the organisations by 15.5.2015. The annual strategy process continued. It required several discussions and work, especially regarding the T3 process. Following that discussion, it was decised that the main scientific goal in the Department will remain to be the development of methods for interpreting and processing signals, largely based on the study of how Nature processes signals. Our three active research fields are “Signal and Information processing”, “Information Technology for Biology and Health”, and “Intelligence in Machines”. We have expected 3-4 new Tenure Track positions during 2014-2016. Two positions such positions were filled during 2014. Namely, Dr.Tech. Tuomas Virtanen and Ph.D. Frank Emmert-Streib obtained a Tenure Track Associate Professor position. There are only two degree programs in the Faculty of Computing and Electrical Engineering. The programs are Information Technology and Electrical Engineering. Students must first complete a broad Bachelor’s Degree Programme in Information Technology and Electrical Engineering. After completing this programme, students continue their studies towards a master’s degree in either the MSc Programme in Information Technology or in the MSc Programme in Electrical Engineering. Our Department offers two focus areas in the field of Information Technology. The focus areas are “Signal Processing” and the new “Data Engineering”. Keeping with its tradition, the Department contributed heavily to the doctorate degrees in TUT by graduating 14 Doctors of Technology and one Licentiate degree in 2014. The number of Master’s Degrees was 15 and the number of Bachelor’s Degrees was 8. The Federation of Finnish Learned Societies completed the Publication Forum Project (Jufo), an the initiative of the Universities of Finland UNIFI proposed in 2011. The aim was to create a system in which the activities of scientific publications can be evaluated on the basis of both quality as well as quantity. The rating has three levels: 1 = basic; 2 = leading; 3 = top. This grading is an important, quantitative measure to compare universities and departments. Our Department published 43 articles at JuFo levels 2 and 3 and 135 at Jufo level 1. Besides these, we produced 39 other international publications. 5| We were also active in obtaining new project funds. Likely the most notable was the ERC grant obtained by Tuomas Virtanen. It was the second ERC grant ever obtained by TUT. We had three visiting FiDiPro professors (Finnish Distinguished Program) financed by The Finnish Funding Finally, I would like to thank all our students and researchers for their efforts and accomplishments our professors and staff for their hard work, tolerance and patience, and most of all, our faculty for their genuine dedication to their research, to their students and to the Department. Agency for Technology and Innovation, TEKES. Professor Ilkka Korhonen is the coordinator of two such FiDiPro projects, of professors Jimison and Pavel. Professor Ulla Ruotsalainen is the coordinator of the project responsible for the FiDiPro Professor Novac, together with the University of Jyväskylä. The Department coordinated the National Node for International Neuroinformatics (INCF), thus playing a key role in this important research field, nationally and internationally. Professor Ulla Ruotsalainen was nominated Vice President of the University, starting January 2015. Due to this, she will be the main responsible for the University’s research and doctoral education activities. The Department of Signal Processing has been amongst the most productive and efficient Departments of the University. Besides the high productivity, the well-being of the personnel is also relatively high, although there have been significant changes in our organization and modes of operation. This well-being was (once again) confirmed by the personnel survey in 2013. The work to improve the well-being further continued during 2014, based on the information provided by the survey. All but the B.Sc. degree are also available to international students. M.Sc. coursework consists of one of these major modules, combined with a minor module (which can be from another department), a basic module common to the faculty (15 ECTS credits), an elective module (20 ECTS credits). Finally, an M.Sc. thesis (30 ECTS credits) completes the M.Sc. degree. Courses in 2014 followed the course structure newly established in 2013, though a new major module, Data Engineering, has been created to respond to the need for graduates with an understanding of data science, big data and related topics. Three doctoral-level seminar courses are available for post-graduate students heading for the Dr.Tech., Ph.D. or Lic. Tech. degrees. Some of the M.Sc. courses are also accepted in the doctoral major module consisting of a minimum of 25 ECTS credits. The B.Sc. major in Signal Processing consists of four lecture courses (with exercises) covering basic signal, image, video, and audio signal processing and pattern recognition. The students apply their acquired skills in the laboratory course and their final B.Sc. project. The size of the module is a minimum of 25 ECTS credits plus 8 ECTS credits for the final project. The figure below shows the recent academic results of the Department. In 2014, a relatively low number of M.Sc. theses were published (15), likely due to the exceptionally high number published in 2013 (31). Similarly, the total amount of course credits given also decreased in 2014. Our M.Sc. students continued to come from our own B.Sc. students (8) and from the international study program (7). The number of graduating doctors in 2014 remained strong at 14, regardless of the decrease of national funds for postgraduate studies. Most courses (34) in the Department are targeted towards M.Sc. students. These are grouped under the major modules (minimum of 30 ECTS credits) Signal Processing, Data Engineering and Information Technology for Health and Biology, and minor modules (minimum of 25 ECTS credits) Computational Biology, Health Informatics and Learning and Intelligent Systems. Following the instructions of the university administration, half of the courses in the major modules are compulsory, while the other half are elective. The Department’s courses ranked above the university average based on student feedback statistics. Information Processing, which has been an active area at the Department for the longest time, Information Technology for Biology and Health, and, more recently, Intelligence in Machines. While the latter became a key research field of the Department more recently, it is worth noting that the Department has been working in this area for more than 10 years now. More details of the research developed in these areas can be found in the descriptions of the research groups. Although the Department is also involved in confidential research efforts with companies, its main efforts are towards publishing research results in international peer-reviewed journals. Our staff members have authored and coauthored 80 peer-reviewed scientific journal articles and 123 peer-reviewed conference papers in 2014. The aim is to publish in the journals with highest rankings in the Publication Forum system of The Federation of Finnish Learned Societies for scientific reasons, and as encouraged by the University policies. Members of the staff are often involved in the organizing committees of scientific events. The most important such event in 2014 was the 3DTV Conference held in Budapest, Hungary. The General Chair and other leading positions of this conference were held by members of our staff. Two other highlights of the year were the best PhD award given by the Pattern Recognition Society of Finland, which was received by Markku Mäkitalo for his thesis Exact Unbiased Inverse of the Anscombe Transformation and its PoissonGaussian Generalization, and the IBM Best Student Paper Award given to the paper Automatic Object Segmentation by Quantum Cuts by Caglar Aytekin, Serkan Kiranyaz and Moncef Gabbouj at the 22nd International Conference on Pattern Recognition in August 2014. Finally, most recently, the Rector has granted to A.B. Muthukrishnan the award of Best PhD Thesis of the University of 2014. The Tampere International Center for Signal Processing (TICSP) has been a part of the Department for many years to facilitate international researcher exchange. Every year dozens of international specialists in Signal Processing visit TICSP, lecture about their research and collaborate with our staff members. This activity was continued in 2014. Department of Signal Processing 16 Annual report 2014 RESEARCH GROUPS Audio Research Virtanen Tuomas The Audio Research Group led by Tuomas Virtanen develops signal processing methods for content analysis and intelligent processing of audio, to enable new applications related to speech, music, and environmental sounds. The group consists of 16 members, of whom 3 are senior researchers, 3 are post-docs, 7 are PhD and 3 are MSc students. The group performs basic research (projects funded by ERC and Academy of Finland) as well as applied research (projects that prepare the commercialization of research findings). The group performs close collaboration with the industry. Sound source separation can be used to extract the signal produced by an individual sound source from a mixture signal consisting of several sources, and it is important in enhancing the signal of interest for human listeners or for computational analysis. The group developed new separation algorithms that produce state-of-the-art separation quality in several new scenarios. For example, one of the major problems in automatic speech recognition is the sensitivity of recognizers to interfering sounds, and the developed algorithms were used to achieve state-of-the-art accuracy in the recognition of noisy speech. The most important research area of the group is computational analysis of auditory scenes. Here, the group developed novel deep neural network based methods to accurately recognize sound events related to human and animal activity, environment, and machines. This is useful, e.g., in content-based multimedia retrieval, context-aware devices, and assistive technologies. The spatial audio research team addressed selflocalization, speech enhancement, and speech and audio separation using microphone arrays. Novel methods were developed to locate speakers from a set of mobile phones, and to locate moving speakers with wearable devices from microphone signals. Novel microphone array-based techniques were developed to separate the signals of multiple overlapping speakers and noise. The developed technologies can be utilized in communication devices to reduce noise and reverberation, or in computational analysis methods. 17| Multimedia Research Moncef Gabbouj The Multimedia Research Group (MRG), led by Academy of Finland Professor Moncef Gabbouj and by Prof. Serkan Kiranyaz, focuses on multimedia data processing and analysis and in communications. The overall aim of the MRG is to generate new knowledge and expand the current frontiers in modern media technologies, including Big Data, with special emphasis on audio-visual data. The current activities of the MRG include video communication, machine learning, contentbased media retrieval, biomedical signal processing and computer vision. Targeted application areas include media and information technologies, audio-visual search engines and health informatics. During 2014, the MRG consisted of 27 PhD and 17 MSc students in addition to 4 postdocs and 3 visiting scholars. Since its start, up to December of 2014, the MRG has published 2 books, 115 journal papers, 15 book chapters, and 446 conference papers. Also, the MRG has graduated 40 PhD students and over 60 MSc students. Finally, the MRG has secured over 12.9 M Euro in funding over the past 16 years, mainly from industry, the Academy of Finland, TEKES and EU funding agencies. The MRG has achieved the 2nd and 4th places in the Microsoft International Image Retrieval Challenge in 2014 and the team’s Quantum Cuts algorithm won the IBM Best Student Paper Award at ICPR 2014. The group leader, Academy Professor Gabbouj, was elected member of the Academy Europaea and the Academy of Science and Letters of Finland. The research team combines experts from different fields - cell and molecular biology, biotechnology, signal and image processing, statistics, mathematics, and computer science. The CSB is led by Professor Olli YliHarja, who is also an Affiliate Faculty member in the Institute for Systems Biology, Seattle. The CSB’s research is aimed at gaining systemslevel understanding of biological processes. This is achieved by applying systematic computational modeling approaches and novel measurement techniques to biological processes, as well as developing computational methods for the analysis, interpretation, and integration of biological data. Our method development is based on a deep understanding of mathematical models in theoretical biology, which are rooted in complex systems theory. One of our biggest achievements in this field is the experimental verification of the self-organized criticality in the regulatory systems of yeast and mammalian cells (1,2). Improved understanding of biological processes has led to many remarkable achievements within the CSB group. First, we have developed computational methods and resources for stem cell research for the ESTOOLS research consortium (3,4). Second, we have developed computational methods for large scale data analysis for glioblastoma (5,6). Third, we have created general methodology for the integration of heterogeneous biological data sources in the context of cancer (7). Fourth, we have developed new computational methods for microscopy, for validation purposes (8), and for the extraction of single molecule events, in the context of bacteriology (9, 10). Our group has established a productive research co-operation with several Finnish and foreign groups and universities where our researchers make frequent visits (in 2002-2011, approx. 28 person-years were spent in our collaborative laboratories): The Institute for Systems Biology, Seattle, WA, USA; The University of Texas M. D. The group has a broad experience in analyzing physiological signals recorded in sleep laboratories such as EEG, EOG, EMG, ECG, SpO2 etc., and has most recently analyzed signals measuring the ballistocardiogram (BCG) and the presence of a person with sensitive movement sensors. The group was involved in a physiological signal analysis project under a nondisclosure agreement in 2014. Additionally, the group studied the sonification of EEG signals during sleep. The goal of this work was to find a way to present the result of an EEG-based sleep study to laymen in an intuitive way. Since 2009, Alpo Värri has been the convener of the Working Group IV, Technology for Interoperability of the Technical Committee Health Informatics (TC251) of the European Committee of Standardisation (CEN) and in the management team of the TC251. The scope of WGIV covers medical devices in hospitals, including imaging devices, and devices in home care, including the rapidly growing area of personal health devices. The focus is on the information technology and on the communication aspects of such devices. The electrical safety issues are out of the scope, but the issues relating to safe health software continue to be of interest. Alpo Värri has been a member of the following standard development project teams ISO/IEC 82304-1: Health Software Part 1: General requirements for product safety (new standard), EN 1064 Standard Communications Protocol – Electrocardiography, SCP-ECG (revision) and ISO/IEC 62304:2006 Medical device software - Software life cycle processes (revision). In addition to these international duties, Alpo Värri has been the national representative of Finland in the medical device communication standardization activities and he has reported about this work actively. Department of Signal Processing 20 Annual report 2014 Multimedia and Data Mining Visa Ari Professor Visa leads a multidisciplinary multimedia and data mining (MMDM) group (currently consisting of 1 Post-doc researcher, 8 PhD students and 1 MSc students), which has conducted several successful pattern recognition, data mining and signal processing projects with specifically tailored solutions to meet the industry’s needs. In particular, the group has focused on various sensor systems operating on the different portions of the electromagnetic spectrum. The topics of the recent activities include, for example: radar target recognition, algorithms and methods for coherent imaging, modeling, visualization and optimization for sensor system operation and usage, next generation magnetic induction based security screening, metadata-based clustering and retrieval of shared multimedia, open traffic data related to operating environments and applications, intelligent jet aircraft structural integrity analysis and decision support and sensor network-based real-time motion state sensing and condition monitoring of mobile heavy-duty machinery using the principles of robotics and cost-efficient "strap-down" sensors. The work of the MMDM group can be characterized as data-driven and it is focused on developing effective methods and algorithms for solving real-life multisensory signal and system modeling, analysis and pattern recognition problems. With recognized experience in developing and applying digital signal processing methods, the MMDM group’s experience with multisensory data provides a solid foundation to counter both scientific and practical challenges when managing and mining large amounts of digital information on-line or off-line is needed. 21| Laboratory of Biosystem Dynamics Sanches Ribeiro Andre The Laboratory of Biosystem Dynamics (LBD) studies regulatory mechanisms of gene expression dynamics in bacteria by using and developing single-cell, single-molecule, in vivo measurements, combined with state-of-the-art signal and image processing techniques and stochastic models and simulators of genetic circuits. The LBD also studies the spatio-temporal organization of intracellular molecules and asymmetries in cell division, which are related to cellular ageing. In addition, the group studies synthetic genetic circuits using models and live, single-cell measurements, as well as the large scale network dynamics and information propagation. Finally, to support these efforts, the LBD develops software tools which implement models and methods. Currently, the group includes the PI, 12 Ph.D. students and 2 M.Sc. students. During 2014, the LBD was funded by the Academy of Finland, the Portuguese Foundation for Science and Technology, the Finnish Funding Agency for Technology and Innovation (TEKES), Tampere University of Technology (TUT), Department of Signal Processing of TUT, Emil Aaltonen Foundation, Doctoral Programme of TUT's President, Finnish Cultural Foundation, CIMO and Wihuri Foundation. In 2014, the LBD published 7 articles in international peer-reviewed journals, including Bioinformatics, Biophysical Journal, Molecular Systems Biology and Physical Biology, and 16 articles in international scientific conference proceedings. Also, one Ph.D. thesis and one M.Sc. thesis were completed. Finally, two members of LBD were awarded by the Department: a Scientific Achievement Award to A. Häkkinen and an Award for Excellent Contribution to Teaching and Education to J. Lloyd-Price. Also, A.B. Muthukrishnan was awarded “Best PhD Thesis” of Tampere University of Technology. In 2014, our major findings are on how the dynamics of genetic circuits and the numbers of unwanted protein aggregates in cells are affected by cell division and nucleoid occlusion. The acquired knowledge will be of value to better understand cellular aging in microbes, which is, in some aspects, similar to that of mitochondria. Department of Signal Processing 22 Annual report 2014 Molecular Signaling Lab Kandhavelu Meenakshisundaram The Molecular Signaling Lab, led by Dr. Meenakshisundaram Kandhavelu, Docent, focuses on understanding intracellular molecular signaling networks. These networks play a crucial role in cell fate determination. Improper intra and/or extracellular signal transduction affects cells well-being and can lead to various diseases such as cancer and neuronal diseases. We investigate molecular signaling networks at the single cell level, to identify canonical and noncanonical pathways involved in cell signaling and cell fate. We are specifically interested in understanding the role of extracellular signal transmission, and how it interacts with internal signaling networks and transcriptional regulators. To understand and characterize cell signaling mechanisms, the lab develops mammalian cell segmentation tools to apply to confocal microcopy images. This lab also utilizes high-throughput transcriptomic measurement techniques such as RNA-seq. Most importantly, from the time lapse microscopy images analysis, the group has reported the structural and functional changes of drug-treated cancer cells, recently published in Environmental Toxicology journal. 23| Personal Health Informatics Korhonen Ilkka The PHI Group studies and develops solutions which help people to better follow up their health and wellness status and to detect and predict changes. Research is done in close collaboration with health care professionals, behavioral scientists and companies. Our current research focus is on utilizing the tools and methods of data science for analyzing the health and wellness status and its predicted evolution. During 2014, the team produced 15 publications, covering areas such as weight rhythms in selfweighing measurements, crowdsourcing for health data and cross-sectional studies of physical activity. One PhD and two MSc theses were finalized. A total of 12 researchers worked in the team. We hosted two visiting FiDiPro professors, Holly Jimison and Misha Pavel. With them, we focused on the development of computational models of behaviors and behavioral changes and on the application of these models in the health and wellness areas, especially for health coaching. The team was involved in several national and international projects. Digital Health Revolution (DHR) is a TEKES-funded new strategic opening. The project explores and combines health-related big data from genomics to digital footprint, supporting the emerging personalized healthcare business. The PHI group leads in the project a research theme aiming to open personal health data to a user managed asset and to create a health-related My Data architecture. The Health Data Mining project aims to reveal new information about the health behavior of the working age population through retrospective analysis of big data sets from a variety of health data repositories owned by the participating companies. The With-Me Artemis project builds solutions for wellness coaching, enabling seamless monitoring and persuasive guidance for healthier behaviors. Meanwhile, the basic research focused on user profiling, data visualization and on the development and piloting of a web-based coaching system. In the DIGILE SHOK program we studied the semantic Interoperability of Activity trackers by using W2E. Department of Signal Processing 24 Annual report 2014 Computational Imaging Eguiazarian Karen Computational imaging is a modern research field emerging at the intersection of traditional image processing, machine vision, pattern recognition, applied optics, photography, and perception, with a primary goal of developing models and methods (algorithms) that can improve the performance (quality, efficiency) of existing imaging systems and develop new systems and paradigms that can enable imaging in situations where so far it has been unfeasible. Computational imaging techniques have strong foundations in mathematics, statistics, computer science, physics, and mechatronics. The group is specialized on various fundamental and applied aspects of imaging, with particular emphasis on computational methods that make advanced digital imaging applications possible. Originating from the previous Transforms and Algebraic Methods Group, it complements it with additional expertise in the fast evolving imaging technologies, sharing the credo that transforms play a central role in signal processing. Broadly speaking, transforms comprise any harmonic analysis applied to signals of interest. Thus, our common approach is to achieve a computationally viable synergy of abstract mathematical constructions such as function space bases, frames, function decompositions and projections, with their practical implementations through fast discrete structures. Whithin the group, there are teams focusing on particular topics of interest. The 3D Media Group and the Signal and Image Restoration Group also originated from the Computational Imaging Group. Mobile Imaging team (lead by Prof Karen Egiazarian) Advanced image and video processing algorithms for handheld devices. Coherent Diffractive Imaging team (lead by Prof Vladimir Katkovnik) Advanced phase-retrieval methods for a variety of optical systems. The determination of the phase distribution of a monochromatic coherent light wave field is a fundamental step in many applications in industry, medicine and science, e.g. for shape and deformation measurements down to a fraction of a micron or absolute distance measurements on an environmental scale. There are several interferometric and non-interferometric technologies for determining the complex amplitude of a monochromatic light wavefront, e.g. phase-shifting and off-axis digital holography. Our work focuses on inverse variational phase imaging, using the sparse approximations of the coherent wave field for optimal image reconstruction. The concept of sparsity is developed in two modes: the phase and amplitude sparsity, using real-valued sparse modelling separately for phase and amplitude, and the complex-valued sparsity, using the complexvalued sparse representations for the complex amplitude of the coherent wave field. The separate phase and amplitude modeling is relevant to measurement and depth estimation problems. The complex valued sparsity is mainly used for wave field reconstruction. Sparse phase and amplitude reconstruction (SPAR) algorithms have been developed for both approaches. The SPAR algorithms are iterative, use data adaptive BM3D frames (real and complex-valued) for corresponding sparse representations and take into full consideration the noise distributions (Gaussian or Poissonian). The SPAR algorithms are developed as universal tools. Their efficiency is demonstrated for a number of applications. 25| 3D Media Group Gotchev Atanas The 3D Media Group was founded in 2011, originating from the Computational Imaging Group. The group is driven by a motivation to achieve higher realism in representing visual scenes, to allow for better interactivity and to deliver new forms of immersive communication. The group consists of one associate professor, two doctors, five researchers (doctoral students) and three research assistants (M.Sc. students). The group investigates methods for the capture, processing and display of 3D visual data based on extensive knowledge on the human perception of depth and 3D visual cues. By employing advanced signal processing methods, it tackles specific problems related with the huge amount of data to be processed and the optimal way of visualization using state-of-the-art 3D displays. The research has been conducted towards the following directions: Multi-camera and multimodal 3D scene sensing: methods for real-time depth estimation based on trinocular camera topology, locally adaptive methods for disparity estimation and refinement filtering employing structural and color constraints from synchronized color video streams, time-of-flight depth sensing and depth data denoising, upsampling and fusion for high-resolution 3D scene reconstruction. 3D video quality of experience: modeling of the visual perception of 3D artifacts and developing feature-based algorithms for perceptual quality evaluation of 3D video streams. Optimized visualization for 3D and light-field displays: measuring and modeling 3D video artifacts and developing algorithms for their compensation and/or mitigation, profiling and transform-domain analysis of 3D and LF displays. Plenoptic imaging: sparse and over-complete transformdomain modeling of light fields, high-resolution light-field reconstruction from sparse camera measurements. The group has been setting up a research infrastructure center, which is jointly funded by the Academy of Finland and TUT for a total of 2 M€. Titled Centre for Immersive Visual Technologies (CIVIT), the centre provides research facilities in the sectors of visual content creation, advanced displays and user experience. Equipment includes e.g. multi-camera systems, active and passive range sensors; displays ranging from ultra-high definition and high-dynamic range, through stereoscopic and multi-view, to light-field and holographic prototypes; high-precision high-speed eye tracker and motion trackers. Yet, the data is invariably corrupted by noise and other degradations. Our team is specialized in the analysis, characterization, transformation and filtering of such degradations. On a broader perspective, our research aims at developing theoretically grounded models, methods and regularization priors for unsupervised processing of data from a diverse range of sensors, including direct, inverse, as well as computational imaging systems, with the ultimate goal of improving the sensing/imaging quality and extending the applicability and efficiency of the devices. As applications of special interest, our contributions have directly considered photonlimited imaging, magnetic resonance imaging, LWIR microbolometer thermography, reconstruction from incomplete (sparse) measurements, such as limited-angled tomography, as well as cross-modal reconstruction from heterogeneous sensor arrays. 27| Computer Vision Group Kämäräinen Joni Principal Investigators: Prof Joni-Kristian Kämäräinen, Prof Irek Defee, University Lecturer Heikki Huttunen The Computer Vision Group investigates and develops novel approaches and algorithms to make machines, robots, devices and systems to process and understand visual information (2D and 3D images and video). Typical research problems are, for example, object detection and tracking, 3D reconstruction, and automatic video editing. Our research is funded by Academy of Finland, European Commission, Finnish Funding Agency for Technology and Innovation (Tekes), and private companies. We collaborate actively with other groups of the Department of Signal Processing and Tampere University of Technology, and with many national and international research groups, institutes and companies. Department of Signal Processing 28 Annual report 2014 Signal Interpretation and Compression Tabus Ioan, Astola Jaakko The research team led by Professors Ioan Tabus and Jaakko Astola has achieved notable results in developing new methodologies and applications based on information theoretic methods. It introduced the normalized maximum likelihood for the lossless compression of full genomes, with results that have not been surpassed to date. In a series of papers the group also introduced original solutions to the entire lossless audio coding chain: stereo prediction, optimization-quantization of prediction coefficients, and context dependent distributions for prediction in the decompanded domain. The main achievement is the application of the minimum description length (MDL) principle to sparse modeling for lossless audio compression, which led to the best trade-offs between compression performance and decoding speed for music files. In the field of lossy audio coding, the group had joint research work with Nokia research center, resulting in four patent applications in the last four years. Recently the group has developed state-of-the-art entropy coding, lossless and lossy compression methods for depth map image data. The current research activity of the team is based on developing and applying information theoretic methodology in areas as diverse as sparse modeling and system identification, image depth map compression, analysis of medical images, and sparse prediction for image compression and analysis. The research contributions by the group are distributed along three axes: developing new information theoretic modeling methodologies; exploring the best model families for representing various classes of signals (in both lossless and lossy ways); and finally, using the developed statistical models for extracting and identifying the objects in the audio-visual scenes. The most ambitious goal is to utilize powerful statistical models, able to model and represent new classes of signals in the most efficient ways, in order to achieve state-of-the-art solutions for object representation, extraction, and identification. The group has a good tradition of cooperation with industrial partners, e.g., Nokia, Patria Aviation Oy Systems, and Atostek. 29| Computational Neuroscience Linne Marja-Leena Computational Neuroscience Research Group (CNS) develops mathematical and computational models of the mammalian brain. The CNS group is affiliated with BioMediTech at Tampere University of Technology, as well as with the European Institute for Theoretical Neuroscience (EITN) in Paris, France. The group includes the PI, one senior researcher, one postdoc, two Ph.D. students and one M.Sc. student. The specific aims of the CNS group are to build both theoretical and computational data-based methods for modeling the behavior of neural microcircuits, neural cells and cellular signaling. Important topics include developing methods and tools for assessing growth and structure-function relationship in mammalian microcircuits in vitro, as well as developing biophysically and biochemically realistic models of plasticity and learning in a variety of brain areas. In 2014, the CNS research group was accepted in the EU FET Flagship Human Brain Project (HBP) through a competitive call (5% acceptance rate). In the HBP, over 80 partner universities work together to realize a new “ICT-accelerated” vision for brain research and its applications. The goal of the HBP is to make fundamental contributions to neuroscience, to medicine and to future computing technology. The CNS group is also involved in coordinating neuroinformatics activities in Finland, in collaboration with a larger international organization called International Neuroinformatics Coordination Facility (INCF). nd Activities in 2014 included organizing the 2 Baltic-Nordic Summer School in Neuroinformatics (BNNI2014) in Tampere, which was attended by 27 students from all over the Europe. The leader of the CNS group participated in the work of two international training committees as an elected member: The INCF Training Committee led by Prof. David Willshaw and the FENS Committee of Higher Education and Training led by Prof. Menno Witter (FENS stands for Federation of European Neuroscience Societies). Department of Signal Processing 30 Annual report 2014 Methods and Models for Biological Signals and Images Ruotsalainen Ulla The M2oBSI group has been working with two different projects: AvanTomography and NOVAC. The AvanTomography project aims to construct a PET demonstrator, based on the principle of Axial PET (AX-PET) project developed by the AX-PET research consortium in CERN. AX-PET design consists of axially oriented scintillating crystals in a staggered grid structure, interleaved by wavelength shifter (WLS) strips. Each crystal and wavelength shifter strip is individually read and processed by multi-pixel photon counters (MPPC). In the AvanTomography project, in addition to this structure, all data is collected and stored in listmode on the computer. Trans-axial coordinate of the gamma interaction point is acquired from the scintillating crystals, whereas the z-axis is determined by the WLS strips, which collect the light emitted from the crystals. In conventional PET devices, there is a trade-off between sensitivity and resolution. With the concept of axially oriented crystals and orthogonally placed WLS strips, it is possible to have a good resolution as well as high sensitivity, since exact hit locations can be determined. Also, it is possible to solve the so-called parallax error caused by unknown depth of interaction in the detector crystal. With the multilayer structure of the axial type PET, this error can be avoided, and the detectors can be brought near the object, which increases the sensitivity of the photon detection. The AvanTomography project plans to provide a modular and easily transformable PET scanner structure in the market, allowing them to be used in various applications ranging from scanning of a wrist/arm to scanning of small animals. Also, the sensitivity of the PET demonstrator can be improved simply by adding more layers of modules. TEKES TUTLI funding for this project was provided until the end of December 2014, after which the demonstrator was ready for measurements with radioactive sources. Patent application of the new detector structure was filed in June 2014. A white paper about the AvanTomography prototype was prepared in order to work in collaboration with companies and to show the benefits of the new design to possible customers. Monte Carlo simulations of the detector module and a simple scanner have been started in a M.Sc. project. The simulations can be compared with the measurements of the existing prototype to fine-tune the simulation parameters. Figure 1: Placement of AvanTomography modules for thorax scanning 31| In the NOVAC project, we work together with Jyväskylä University on a FiDiPro project funded by TEKES. The FiDiPro professor is R. Holland Cheng. The aim of the project is to develop new vaccines for enterovirus-type viruses. The role of the M2oBSI group in this project is to improve the electron tomography images by developing new image reconstruction methods, which allow the three-dimensional structures in the images to be better evaluated. For example, the better images could be used to investigate how the virus is invading in the cells, by using specific gold particle labels and very good quality electron tomography image sets. The first joint paper on the reconstruction methods was published in PLoS One in 2014. The brain image analysis team led by Academy research fellow Jussi Tohka develops methods for data analysis in brain imaging applications. The ongoing research focuses on foundations and applications of multivariate statistical techniques in brain imaging. The central application areas include magnetic resonance imaging (MRI) based analysis of various brain diseases (especially Alzheimer’s disease and schizophrenia) and functional MRI under naturalistic stimulus. We have continued our ongoing collaborations with the researchers from the Montreal Neurological Institute, Canada, University of California, Los Angeles (UCLA), USA and Universidad Politécnica de Valencia, Spain. Nationally, we are collaborating with researchers from Brain and Mind Institute at the Aalto University and the Department of Psychiatry at the University of Turku.
